I noticed that in %localappdata%Frontier DevelopmentsElite DangerousOptionsPlayer the options files are modified when changing things like tabbed comms for squad, galaxy map mode (including the annoying blue system connector lines, in-system filters, etc…, but on each start of the game session any changes are just discarded and I have to set things how I want them all over again.

It's a painful daily papercut

There may be something going on with the older versions of the options .misc files, e.g. there are

custom.misc 
custom.3.8.misc
custom.4.0.misc 
StartPreset.start

The contents of the StartPreset.start file was pointing to the original custom file for some reason, so I have changed that to custom.4.0 to see if that changes things regarding route plotting etc.

EDIT 2

The changes I made does seem to solve some things, comms channels are now tabbed setup by default, but

• saved route
• system connectors
• show dry dock markers
• user filter do NOT show vistited system, etc.

in galmap are still reset. Very odd.

at least this is now my default, so that is one win
